I'm going from St. Petersburg to Finland for 3 days, then to Estonia for 3 days. Can I return to St. Petersburg via Estonia or do I need to go back to Finland and through it return to Russia?

Finland and Estonia are Schengen countries. Between them you can move around without hindrance. You can return home from Estonia, both by car, by bus, and even by foot. Passenger buses go without turn.
If you are going to return by car, then remember that you must definitely book the time in which you will cross the border. On the road from Estonia you will need to arrive in the waiting area by the time you indicated when booking, wait for the number of your car on the scoreboard, and move abroad to Russia.
